This happened sometime after 0.5.0-alpha.9. I hit this when trying to generate the release for 0.5.0-alpha.10!

To reproduce, run rojo build plugin -o Rojo.rbxm in the root of the Rojo repository. The resulting plugin file will be missing the top-level folder!

Should be fixed with rbx_binary 0.4.1.
